湿地松体细胞胚胎发生过程的全长转录组测序 及生物信息学分析∗

摘要:
为提高湿地松 Pinus elliottii 体细胞胚胎发生效率, 探究湿地松体胚发生的分子机理, 利用 SMRT (Single molecule real-time) 第三代测序技术对湿地松体胚发生过程进行了全长转录组测序。 测序 总共生成了 77. 99 Gb 原始数据, 经多步筛选、 矫正及去冗余后, 获得了 63 334 条高质量非冗余全长转录 本, 平均长度为 2 070 bp, N50 为 2 317 bp, 总注释率可达 97. 27%。 GO 功能注释及 KEGG 代谢通路分析 表明, 湿地松体胚发生过程中表达的基因多与细胞及细胞器的生长、 次生代谢物质的生物合成碳代谢、 氨基酸的生物合成以及植物激素相关。 根据全长转录本数据, 预测了 62 177 条完整编码序列、 2 668 个转 录因子、 4 570 个简单序列重复和 1 432 个可变剪切事件。 研究获得了湿地松体胚发生过程的全长转录组 序列、 完整的功能注释和结构信息。

Full-length transcriptome sequencing and bioinformatics analysis of somatic embryogenesis in Pinus elliottii Engelm.

Abstract:
To improve efficiency and explore the molecular mechanisms of somatic embryogenesis in Pinus elliottii, full-length transcriptome sequencing of somatic embryogenesis process in P. elliottii using SMRT (Single molecule real-time) third-generation sequencing technology were performed and 77. 99 Gb raw data were generated. After multiple rounds of screening, correction, and redundancy removal, 63 334 high-quality consensus isoforms were obtained. The average length was 2 070 bp, the N50 was 2 317 bp, and the overall annotation rate reached 97. 27%. GO functional annotation and KEGG metabolic pathway analysis showed that the genes expressed during somatic embryogenesis of P. elliottii were mostly related to the growth of cells and organ-elles, biosynthesis of secondary metabolites, carbon metabolism, biosynthesis of amino acids, and plant hormones. Based on the full -length transcript data, 62 177 full coding sequences, 2 668 transcription factors, 4 570 simple sequence repeats, and 1 432 alternative splicing events were predicted. This study obtained the full -length transcriptome sequences, complete annotation and structural information of the somatic embryogenesis process in P. elliottii.
